If you are using CiviCRM 3.2 then I would recommend you upgrade to the latest version. Going from 3.2 to 4.3.5 may not be easy and you may need to do it in smaller steps. Definitely read the wiki about upgrading first.

Hi Hershel, I'm trying to run the upgrade of CiviCRM right now to 4.1.6 but I'm running into an issue where when I run the upgrade script I get a 404 error. Is there a version of CiviCRM I should upgrade to before 4.1.6 that might help smooth the process along?

If you could let me know, I'd greatly appreciate it.

Also, I checked my PHP error log and I see the following:

[Mon Nov 11 07:45:01 2013] [error] [client ] Premature end of script headers: index.php, referer: http://www.mysite.com/?q=civicrm/upgrade&reset=1

Now when I try to visit my modules page, it tells me that all of my CiviCRM modules "are incompatible with this version of Drupal Core", which is 6.19.

Any thoughts?

There is a different set of files for Drupal 6 and Drupal 7 for CiviCRM. Do you have the right one?

I think I may have used the wrong upgrade files, for 4.1 there is a Drupal6 tar file, which I didn't see. I'm restoring a backup and then I'll try that.

That was definitely the case. I have have replaced my CiviCRM module files from backup and my database from backup, but all of my CiviCRM modules on the Modules page in the Admin still say they "are incompatible with this version of Drupal Core". How should I go about changing that?

Clear all caches in Drupal. Google for that if you don't know how, there are different ways. Easiest is to install admin_menu module IMO. :)

Thanks Hershel, I just installed admin_menu and "Flushed all caches" but CiviCRM still shows as being incompatible. Just for good measure I completely cleared my browser cache, but that didn't help either.

Any suggestions? Should I do something in the database?

I would remove all CiviCRM files, check that there is no CiviCRM on the modules page, and then put in the D6 CiviCRM files and try again.

Thanks Hershel! That did it!

I'm now going to try the upgrade!

Ok, so during the update I now got the following error:

Fatal DB error, exiting, seems like your schema does not have civicrm_setting table

What should I do now?
