I was investigating how to deliver this functionality and came across CiviCRM.
If anyone can comment on the efficacy of CiviCRM as it relates to this list, I would greatly appreciate it.

For the Parent Organization
    a - secure area for giving
    b - track donors, and donor giving
    c - designate one-time gifts
    d - add/change/remove constituents from email lists
    e - end of year reporting (roll up all sub-agencies for reporting)
    f - update their contact information
    g - schedule visits to donor groups
    h - schedule support trips to sub-agencies
    i - estimate/budget at org level, but roll up sub-agencies
    j - accept applications for sub-agencies, and track the application process
    k - blog pages for org
    l - The standard pages
         - Main page (rolls up info from agency pages, new posts, new videos, new pics, etc)
         - about parent
         - needs
         - supporters
         - donate
         - sub-agencies listings (link to profiles)
         - calendar (viewable at org level, or with sub-agencies included)
         - board of directors page
         - resources page
         - videos page (viewable at org level, or with sub-agencies included)
         - pictures (viewable at org level, or with sub-agencies included)

For Sub-Agencies  (all features track-able/view-able at agency -or- org level)
    a - secure area for giving

    i - profile pages

seems like you cut-n-pasted the requirements from an RFP without doing some basic research

i'd encourage you to check the web site / read the docs (http://docs.civicrm.org/) and play with the demo (http://drupal.demo.civicrm.org/)

you might also want to consider hiring someone from http://civicrm.org/professional/ if you are in a hurry

RFP? Thank you. I put this list together myself, although it's certainly not detailed enough to be an RFP.  ;)

Since I am doing this work pro-bono for a non-profit, hiring *other* professional services is really out of the question.

I have before and since followed up with many of the items in the list, but a few are not readily evident in the docs or demos:

1. the parent -> child relationships needed for viewing at the child level, but rolling up to the parent level for events, donor reports, etc.

2. Whether Joomla or Drupal will support a blogging environment similar to WordPress MU for example.

3. I could certainly code these things, but the idea here is to identify as much functionality as possible that won't need to be coded.

Yes, Joomla will support a blogging environment.  In fact among many Joomla blogging solutions is one that is a bridge integrating Word Press so that you can use Word Press for blogging in your Joomla site.
