Conflict with Lightbox 2 (of all things)

I have just installed 3.1.1 and when going through the configuration checklist, clicking the links it opens it using lightbox (which is intalled on my main drupal site). I did not have a need for lightbox, so I disabled it and it worked fine. I would imagine that this may be an issue for someone though.
