If we select "click through tracking" when sending mail through Civi mail , the links within the mail stop working properly and all redirect recipients to the home page of the website rather than the actual page required. If we turn it off, the links work correctly but of course we get no statsitics for clickthoughs. Is there an obvious reason for this?

First, as Kurund says, please specify your CiviCRM version and environment in the forum profile. :)

The above usually means that either your base URL is not set or your webserver (or Drupal) does not let people access the …/extern/url.php script.
