How much damage can the Dharma Tech database repair do?

I tried to upgrade from 3.04 to 3.13 on a sandbox site, somehow I upgraded the production database (partially).  I didn't change the resource URL to the sandbox, and I think that contributed to the demise. The site works fine (i believe) but the upgrade script prevents me from properly going to 3.13.  So I ran the database repair tools (note it failed until i recompiled PHP with PDO) and I got 1600 errors.  Most of those errors were the same as an older version of 3.04 so they are probably lingering problems, but now I'm wondering about the risks of the repair tool are.  Has anyone made matters worse with the repair tool?  The good news is that after deleting some additional databases, the upgrade process succeeded.
