ACL's Broke after Drupal Upgrade

I upgraded to the latest and greatest Drupal and my ACL's are now broke on my multi-site install any ideas on how to do the drupal upgrade without losing ACL's?

Which ACLS? The default behaviour is that multisite over-rides your ACLs meaning it replaces them.

It also over-rides hooks & we have tweaked the multisite module to call hooks within it - not sure if the code is tidy enough to submit as a patch or not.
