Okay, after attempting the upgrade we ran into database issues in the upgrade script which revealed that some of the previous upgrade SQL had not run correctly. I went through and tried to manually run the SQL code from the earliest 3.1 versions and beyond and managed to get things functioning again.

And I can confirm that at this point the renewals and new memberships seem to be working correctly (at least in my testing). I'll keep an eye on it over the next weeks to see for sure.
