Upgrade from PHP4 to PHP5 - can that cause problems elsewhere?

Okay, I got farther that time.  But now I'm getting an unspecified "server error".  Then I looked more closely.  I just saw the line that said that CiviCRM 1.9 is not compatible with PHP4. 

So I went into my control panel and upgraded to PHP5.  After I did so, I had a terrible thought.  Is upgrading to PHP5 going to cause problems with my existing JOOMLA installation in another directory?  (I have 2 Joomla installations, each in its own subdirectory on the site).  There is nothing else on the site currently except for the 2 different Joomla installations.

Please let me know if you know of any problems that might occur because I switched from PHP4 to PHP5 after I installed and did work on Joomla.

CiviCRM v1.9 require php5. You might want to do clean CiviCRM installation after you upgrade to php5

Okay - I did a complete reinstall of Joomla.  Now I'm trying to reinstall CiviCRM, but I'm getting the same error message I got the last time - the one that I fixed my adding the following lines to my php.ini.

max_execution_time 600
mysql.connect_timeout = 60
memory_limit = 36M

I've made sure those lines are in the php.ini in the root directory of the site, but I'm still getting the error message.  Is the order of the lines an issue?  Is there something else I'm missing?  Any help you can provide would be much appreciated.

On another issue - am I supposed to modify the civicrm.settings.php file in the /piv/administrator/components directory before I install civicrm?  Perhaps that is why it is not installing.  However - I did not modify that file the last time, and I got farther than I did this time (although I never was able to get into the CiviCRM component - so maybe that was the problem then as well).

I would be very grateful for any help that anyone can provide.
