When we use the Track Click-throughs option, embedded external URLs go to Page not found on our site.

We've made tests with the option off and the links work fine.

I found a recent patch which might be the same problem, however we are not using tiny urls:

I tested it with the revised code in the patch but it didn't seem to resolve this issue.

Should this be refiled as a separate bug?

(The captcha form is very difficult to make out here)

What's the url you are trying to have click-throughs?

You need to show an example to catch the bug (feel free to obfuscate the domain, etc... but leave the structure in terms of special characters like dashes, question marks, slashes, etc..)

Show url before and url after (by inspecting original html and source html of the received test mail).
