I have an aegir platform that I use for all my sites, which means there are about 12 sites that all use the same core set of modules in one mult-site instance.

I installed CiviCRM on only one of those sites by putting the code in /sites/mysite.com/modules/ and everything seems fine.

If in the future I want to install CiviCRM on another one of those sites, can I simply do the same thing (put the code in /sites/mysite2.com/modules/)?

I don't want to make CiviCRM available as a module to all the other sites on that platform, so I don't want to put the code in /sites/all/modules/.

Yes, if the first one works, then the second one should also work. You may eventually run into a small problem, as in previous versions there were a few places of hard-coded references to /sites/all/modules, but those may be gone now.

And even if such did exist, it should be easy enough to fix I think.

Have you checked out drupal.org/project/provision_civicrm  ? You might be interested, especially if in the future you want to have all of your CiviCRM sites on their own platform.
 
I tested it out yesterday and successfully created platforms for Civi 3.3.1 and 3.3.5, and created a site in each platform, but  when I tried to migrate a site from 3.3.1 to 3.3.5 it didn't work, so I'll run it again and look at the debug messages and post an issue on that. Anyways, it looks pretty awesome and like it has a lot of potential!
