Links to own CiviCRM site missing from CiviMail Report

We sent a couple of fundraising emails this week including a link with a checksum token to a CiviContribute page pre-filled with the contact's data.

In the CiviMail Report, these links have not come up in the Click-throughs - it shows only 8 clicks to our main website homepage, which is a different URL.

eg. our CiviCRM site is my.site.com and our public website is www.site.com. Only the www.site.com links have shown in the CiviMail Report.

Is this intended behaviour? How can I track clickthroughs to our own site?

I have witnessed this same behavior. If you pass a checksum variable, the click-throughs are not being tracked. That seems to be the culprit.
