Install a revision in Joomla

I know this is a real basic question but here goes.
How do i upgrade from CiviCRM 1.9.11960 to CiviCRM 1.9.12432?
It says
Quote
To upgrade an existing CiviCRM 1.9 install, simply overwrite your old CiviCRM 1.9 files.
Which files? And how?
The download package from the source doesnt match the file structure on the server so im a bit confused.
