Payment processor code structure

I'm working on a site upgrade at the moment where they have a Sage Pay payment processor set up.  At the moment, the php code that gets called once Sagepay process the transaction is in: sites/all/modules/civicrm/extern but that doesn't seem like a good place for it to be, especially during an upgrade!  Can anyone suggest a better place? I was thinking about somewhere within CRM, so that it is safe for future upgrades.

1. you should package sage as an extension going forward

2. michal and chris burgess are sorting out some issues with this and extern scripts on the forums. Hopefully they'll resolve it for the 4.1 release
