Updating from 4.0 to 4.1 b3 wipes my database

I am new to this but we have been working to get our member database into CiviCRM.  Since integration with Joomla users is critical to what we want to do, I thought I would try and build off of 4.1 and then go into production once the production version was released.  I upgraded to Joomla 1.7.0 and my version of 4.0 came along just fine.  When I upgraded using Extension Manager, it wiped my database which included test contacts, custom data, tags, groups, test relationships.  I am going to restore back to 1.7.0 and CiviCRM 4.0.  Any idea why the install is wiping my database?

I restored the 1.7.0 and 4.0 and then did the installation from the directory.  This time it worked.  Must have wiped the database due to a time out issue.
