Is there a document somewhere that can tell me the database schema changes between versions?
In particular 4.0.8 > 4.1beta3

No, but u can check the changes from the upgrade files in CRM/Upgrade directory

alternatively you can use a mysql schema diff tool (i suspect this exists) and run it between the 2 dbs
