Pay Later info just used to be inserted in to the header of receipts.

Now i see in /civicrm/admin/messageTemplates/add?action=update&id=21&reset=1

that as well as having it in the html header around line 49

it is also showing up in the 'table' lower down around line 296

Was this done for a reason?
