As per http://forum.civicrm.org/index.php/topic,25834.msg109682.html#msg109682 and the following few posts, I wonder if it makes sense for the upgrade script to check for the existence of a custom template and/or code directory and show the user a warning:

You are about to upgrade, pal -- better check your customized stuff before you do that.

I wonder if it makes sense for the upgrader to delete all template files in templates_c also. Or delete ConfigAndLog/Config.IDS.ini ?
