I have reproduced this on the demo server for 4.2.2.  IMHO this is a MAJOR bug (couldn't find it on Jira)

1. create event template A and add two entries for fee (no price sets were created)
2. create event template B, based on template A
3. Change fees in template B
4. Fees are changed for template A

This is the same if you create an event from a template and change the FEE - it will change all fees for template AND all events.
I verified in the DB that a unique price_set is not created for templates (how about for copies of events???)

I understand why it may be desired to link a template to all instances based on the template rather than create a new price set but that was not what was expected.  If that's the case then:
1. a change to the event based on template should create a new price_set.
2. a template based on template should create a new price set
3. The user should be warned that this is happening. 

I couldn't find the actual code to see if there is an obvious fix.

Thanks.  I haven't had a chance to investigate all scenarios where this occurs and if it is only on 4.2.2.  Note that there have been some other discussions about event issues which may be related this.  Please let me know if i can provide more information.  S.
