"One or more contact subtypes have been de-selected from the list for this contact. Any custom data associated with de-selected subtype will be removed. Click OK to proceed, or Cancel to review your changes before saving."

When I edit a contact under a sub contact type, it says this, and I can't keep the sub contact type when I saved the contact.

You should only see this message if you have 'un-selected' a contact subtype that had been assigned to the contact. I just re-tested this flow on the public demo and it works as expected. I can freely edit other fields in a contact assigned to Student sub-type w/o getting that message.

Please try and recreate the problem behavior on the public demo. If you can recreate it, post back here w/ exact steps (include URLs and a screenshot or two).

Fixed, I removed the contact type in the tpl, thanks!
