Custom File file upload to drupal private folder/path?

I am running Drupal 7 and CiviCRM 4.2.6.

I have setup a private file upload path through Drupal to a folder secured with a .htaccess file.   

The problem is that I have a profile with some custom fields that allow users to upload files.  When the end user uploads a file through this profile, it appears to upload to both the drupal location and civicrm, though I cannot understand why?  Here is an example of where the file is uploaded to:

./sites/default/files/uploaded_file_a2e68aa6c9fb9cda038e0b912406f879_0.docx
./sites/default/files/civicrm/custom/uploaded_file_a2e68aa6c9fb9cda038e0b912406f879.docx

Is there a way to modify or change the folder that CiviCRM uploads files to?  I don't want the possibility of an unauthenticated user from accessing uploaded content.

Any idea's?
