Saving a relationship takes a very long time from the CiviCRM interface

I'm having an issue in one implementation where we were considering using permissioned relationships. We noted that it seemed to take a long time to save these relationships. Therefore we are not using permissioned relationships - just plain relationships and we are dealing with permissions in hooks. However, it still sometimes takes a very long time (a couple of minutes or more) to save a relationship from the CiviCRM backend with neither of the two permission checkboxes selected. This is on a dedicated server with 4GB RAM where no performance tuning has been done but everything else is pretty quick including every other CiviCRM function. We have some Drupal hooks that create and search for relationships via the API and these seem to be working quickly.

Does anybody have any suggestions for how to investigate this?

Log slow queries and see if there is something in there

Do you have smart groups based on relationships? It may be recalculating these? (smart groups based on relationships are a known performance gotcha - hopefully an item to be tackled under the performance MIH)
