No Menus in CiviCRM admin

I am having some problems with the admin menus. I upgraded my Joomla site from 1.5 to 2 (2.5.8).  I followed the instructions from the wiki, Moving a Existing Installation... I have no admin menus at all. I have uninstalled and reinstalled a few times. One things that is weird, in the db in the civicrm_domain table the previous path still appears (/jupgrade/administrator/...). When I remove the jupgrade/, I get the error "Warning: array_key_exists() expects parameter 2 to be array, boolean given in /var/www/vhosts/philharmonicindy.org/httpdocs/administrator/components/com_civicrm/civicrm/CRM/Core/BAO/ConfigSetting.php on line 174." If I put it back, the error goes away.

So I am not sure how to fix this and I have been searching the forums for a while now.

Any ideas what else I need to do?

Joomla 2.5.9
CiviCRM 4.1.3

Looks like a JS error. Can you look at the page with Firebug for Firefox and look at the Console tab there?
