Manual Registration for Events

Civicrm 4.1.6
I have two events set up for online registration both have a different set of custom fields. One has fees and one does not.
When I try to register a participant manually the event that has no fees does not show the custom fields for that event however if I then change it to fee paying I can see the custom fields. Both Events are working fine for online registration.
Has anyone got any ideas as to why this is happening.
