Removing -Database check error

Hi,
After various struggles with an upgrade, I'm left with the following error:

"Your changes have been saved. Database check failed - the database looks to have been partially upgraded. You may want to reload the database with the backup and try the upgrade process again. "

I've checked the database schema of the active database against the civicrm.mysql schema dump that is stored in /civicrm/sql using diff, and the only differences in schema are related to a single custom table and differences in auto-increment numbers. In other respects, the database appears to be using the correct CiviCRM 4.2.8 schema.

Can somebody suggest why I'm still getting this error, and if I can safely get rid of it? I may be related continuing problems I'm having in getting CiviCRM and the DB to upgrade smoothly without crashes and resulting unusable installs.
