Could it possibly cause problems if Civi's contact id 1 is not the main Organization contact record?

I am a noob to civi, so if this is going to cause a problem, I will need to figure out how to fix this installation asap.

Perhaps this post was too vague.  The reason I'm asking is that I have a site where Drupal user 1 is linked to the organization's record at cid 1, and a drush cron command was able to trigger the mailing_process queue for a bulk email. 

But on the site where Drupal user 1 is linked to contact id 1, and the organization's record is further down in the database table, cron can only trigger the mailing_process job by passing the credentials in.  I've got it working with that method, but wondering if I should try to fix the database problem, if it will continue to cause issues.  :-\

I don't think so. I don't think there any connection between the CiviCRM contact and Drupal permissions so I think the issue is something else on your second site.
