We are contemplating implementing a contact sub-type structure where we've before only used groups. Is there a way to mass-update contacts to make them part of contact sub-types?

Possibly, via import or via a profile batch-update.
But you should know that your update will be a one-off deal, unless you write a cron script or update hook to update them on a regular basis.
The lack of auto-assignment abilities is one reason I stay away from contact sub-types. Unless you need it for the sake of some custom data, I'd stick with groups.
