Confusion with setting Price Sets via API (WP)

We've set up a WordPress to CiviCRM system where everything is saved one-way from WP to Civi. Events in CiviCRM are products in WordPress and purchase using an ecommerce plugin. Everything is working well but we're having a problem saving the two prices, regular and discounted, to CiviCRM.

If I go to Administer > CiviEvent > Manage Price Sets I see 13 price sets there. If I look at the database I see 555 rows. When we try to save a price set, those show up in the admin screen in CiviCRM but do not appear correctly for the event.

I'm not sure what I'm doing wrong or what kind of "special" price set drives the fields under "Regular Fees" on the Fees tab for an event.

Any help this community can provide would be appreciated. Also let me know if you have any questions about the WP to CiviCRM layer, I plan to open source it when I have the time to abstract it a bit.
