4.5.beta2 - Custom PHP Path Directory not respected

I override code using the 'Custom PHP Path Directory'. I've found 2 cases where the overridden code is not being used.

It should work because customPHPPathDir is being used in CRM/Core/Config.php in the call to set_include_path(). Odd.
