The steps I assume to adding custom fields on registration form are as follows:
1. Configure->Custom Data->Identifying the group in which we want to include the question
2. Configure->CiviCRM Profile->Enabling the custom field in the profile.

I am wondering if there are any other settings or places that I should be checking/modifying.

By "registration form" do you mean Drupal "Create new account" form? If so, are your custom fields showing up there now? Do you have "Used For: User Registration" checked in your Profile Settings?

And are you referring to the Drupal generated new account "welcome" email? Need some more info about the "problem" - including versions of software used etc.
