I tried to recreate this on the sandbox, but contribution types aren't currently accepting currency amount input.

This worked in beta...

I haven't been able to try this with credit card transactions to see if the same condition exists.

The correct outcome does occur if from the Memberships tab on the employer contact page you select New Membership and complete the task. The employee then receives membership. It does NOT work the other way. If you select New Membership from the Memberships tab on the employee contact page, the employer doesn't receive membership. (I assume this is because "Relationship Type: Employer of" is selected on the Membership Types page.)

Looks like a bug, files an issue for this http://issues.civicrm.org/jira/browse/CRM-3745

Hi Kurund,

Thanks for looking into this. It's more than a "minor" bug in our situation. There is no way to override the "pending" membership status of the employee, and (at least in our case) permissions for employees are based on organizational membership.
