Trouble moving CiviCRM installing to live directory

Greetings.. I was running a live version of joomla and civiCRM.. with the new 2.1 release both needed to be updated.  I did so by installing a new joomla in the same database with different prefix.  then I installed CiviCRM in upgrade mode.  Then I ran the upgrade script.  Everything went great.  I was running civiCRM and joomla.15 off a softlinked subfolder from withing my main domain.  I got the imap2soap script working, testing everything, then went on to update the soft links to that the new installed would be in domain.org/ instead of domian.org/newsite/   This is where the trouble started.  CiviCRM has several settings files which don't set the path based on joomla defaults and needed to be updated.  Still this wasn't a big deal.  However some of the menus in the backend seem to read paths out of the database (for breadcrumbs or something), and they didn't reflect the new paths.  Ok, I thought I'll just dump the database and find replace to switch the paths.. However after doing this, the menu that contains these items
    * CiviCRM Home
    * Find Contacts
    * Manage Groups
    * Import
    * CiviContribute
    * CiviPledge
    * CiviMail
    * CiviMember
    * CiviEvent
    * Administer CiviCRM
    * Log out

does not display a single thing.  I've debugged it down to the point that I can see that making any change to the URL paths within the BREADCRUMB field in civicrm_menu causes this menu not to display AT ALL.  What's going on here?  This seems very very screwy to me  Why are these paths even being hardcoded in the database, especially as full paths.. It makes changing domains or directories a huge issue!  For the time being, i've softlinked /newsite in the base directory to just point back to the home, but I don't want to be using the '/newsite' subdirectory..   What should I do to fix this?

i would advise reverting back to the point 'where the trouble started' and check the following:

- resource urls at administer civicrm > global settings > resource urls
- read this doc and try following these instructions: http://wiki.civicrm.org/confluence/display/CRMDOC/Moving+an+Existing+Installation+to+a+New+Server+or+Location

then if you are still having problems post back.

check:
administrator/components/com_civicrm/civicrm/civicrm.config.php
