Changing main site's URL after installing CiviCRM

I have a problem. I use Mosso to manage sites for a client. They own their own domain name, so I used a temporary site (Mosso creates them like this: http://www.domainname.com.php5-2.websitetestlink.com/) to setup and test on. After they repointed their DNS to Mosso, I changed the base URL for civicrm in civicrm.settings.php to reflect their domain (instead of the test one that was applied when I installed CiviCRM), instead of my test domain - but that's not working. All CiviCRM links under admin still point to the old test link. So I did a quick search and replace on the CiviCRM mysql database and found about 183 instances that needed to be changed. (in the civi_menu and civi_domain tables). This caused errors through the app. What am I missing? How do I fix this? I think it's causing problems on their donation form. Someone tried to make a donation, it was accepted, but they received errors (still investigating what those are). Does any of this make sense? Sorry it's so long.

one other helpful note - the site is not longer pulling the css file properly (and probably js file for that matter) - it's only getting my styles, but not CiviCRM styles
