civicrm installed on 2 sites could be ok?

I have installed civicrm on drupal 6.9 on the root of a web site, then i have installed the same files and db of civicrm in a new subfolder of the same website, because the first drupal after many works and updgading was giving some permissions problems, so I can install civicrm in a secon drupal without use the first drupal or I could have some problems in future?
