Use both .com and .org top-level domains

What is the best way to handle having two top-level domains?

The site was installed and created in Joomla under the .com domain. I have since added a .org

When users go to mysite.org and then to a CiviEvent link it kicks them to the .com domain and forces them to log in again. I also have the same problem logging into the Joomla administrator under .org and trying any of the CiviCRM links.

I did try updating the base URL but it did not sem to have any effect and I will be getting visitors coming from both .org and .com
