Timeout errors

Since I've been working with Civicrm timeout errors have been a consistent problem that I have been battling on my production server. I worked around import timeout by doing the import on my own machine (which doesn't give me timeouts) and then exporting that database via phpmyadmin. I have ~25,000 contacts.

Currently I am trying to Find and Merge Duplicate Contacts on the production server (somehow not all the data was imported correctly and there are duplicates and contacts with all fields missing), and getting timeout errors after about 5 minutes. My .htaccess settings include php_value set_time_limit 3600, php_value max_execution_time 259200, php_value max_input_time 259200, but to no avail.

I am using standalone 2.1.4. Is there something I can do from my side or ask the hosting company to do?
